Francis Mutalange opened the scoring in the 35th minute from the penalty while Charles Zulu levelled matters with a stunning strike.
With the game heading for a draw, Sporting Lusaka product Moses Simpasa scored with a low shot inside the area to snatch a winner at Nkoloma in front of a huge crowd.
The win takes Atletico Lusaka to fifth place with 9 points while Nkana drop to 14th place.
Elsewhere, ZESCO United maintained their unbeaten run as they eased past Mufulira Wanderers with a 2-0 win.
Chadian international Amine Hiver scored his third MTN Super League goal before Peter Musukuma could come from the bench to seal the winner.
In the early kick off at Levy Mwanawasa Stadium, Mutondo Stars handed defending Champions Red Arrows a 3-1 shock defeat. A Titus Chansa brace and a Lameck Kafwaya goal was enough for the Evergreen Boys.
Jimmy Mukeya put up a brilliant performance as NAPSA Stars thrashed Nchanga Rangers 3-0 at Woodlands Stadium.
Mukeya, Evans Kayombo and Simon Nkhata scored a goal each.
The Bankers, Sensational ZANACO and FC MUZA played to a 2-2 draw.
